A Mystery in the Depths is a Main Quest in Zelda Tears of the Kingdom. Josha pieced together a large mural from fragments to complete a picture that might show a series of statues in the Depths. Each one looks toward the next, until the last gazes at a temple-like building that's the focal point of the mural. Josha thinks this place may be real and hold a special Zonai power.

Starting Location: A Mystery in the Depths
Upon completion of the Camera Work in the Depths main quest for Josha and Robbie in Lookout Landing, they will offer you the A Mystery in the Depths main quest. This quest may not trigger immediately, so you may need to return at a later time after progressing further in the story. It is worth noting that I had already finished the Regional Phenomena main quest before starting this quest.
Locate the Temple-Like Structure in the Depths
The Temple-Like Building is situated in the Depths at coordinates -805, -1926, -0520, and it lacks any quest markers. You should have already activated the Iayusus Lightroot during your first visit to the depths. If you didn't, you can drop down the red crater next to Jiosin Shrine to activate it. From there, you need to head south in a straight line, passing two other Lighroots, namely " Nihcayam Lightroot " and " Nogukoyk Lightroot ". You can refer to the map below and count the fogged quadrants to locate the spot, and then place a marker there.
Upon reaching the temple, a structure illuminated with lights will come into view. Enter the temple and activate the green altar to unlock the "Autobuild " ability, the final missing skill. Proceed to utilize Ultrahand to reattach the wheel to the cart, followed by applying Autobuild to fix the second cart. Doing so triggers a dialogue and summons a boss.
Defeat the Master Kohga Boss
To defeat this boss, you need to climb onto the side of the vehicle he's driving and attack him. This process should be repeated until he's defeated. Occasionally, he will stop the vehicle to perform special attacks, providing an opportunity for you to attack him while he's vulnerable.
Upon defeating the boss, the Side Adventure: Master Kohga of the Yiga Clan is initiated. Furthermore, be sure to open the chest that the boss leaves behind to obtain a Huge Crystallized Charge, which is equivalent to 100 normal crystallized charges and enables the player to upgrade their battery capacity. Additionally, speaking to the Construct allows the player to receive a new Schema Stone that unlocks the schematic for Fanplanes, which can be auto built.
Go back to Josha in Lookout Landing
After completing the quest objectives, head back to Josha in Lookout Landing to inform her about your progress. As a reward, she gives you a Schema Stone for a Hot-Air Balloon, which you can use on the broken balloon situated near her. Completing this main quest awards you a Large Zonaite and marks the end of A Mystery in the Depths in The Legend of Zelda: Tears of the Kingdom.
